I have never read anything that said Stone or Flynn had FISA warrants so can't tell you why. Could you link to any source claiming this?

It's not clear if they were included in the October request, but it's pretty clear they were in the denied summer one. which would still beg the question of why Papadop was not included in either one:

Four Targets Even before Mueller was appointed, FBI investigators focused on four Trump associates: Paul Manafort, former campaign chairman, Michael Flynn, former national security adviser, Carter Page, cited by Trump as a national security adviser, and Roger Stone, a Trump friend and supporter who openly engaged with hackers calling themselves Guccifer 2.0, which US intelligence says was an online persona created as a cover for Russian intelligence agents.

Obviously he was working with the FBI before his lying indictment. He's make a bad inside source to help the investigation if everyone knew he was cooperating with the Feds.

I actually agree. The timing of him joining the campaign actually makes me believe he might actually be the insurance policy. Also seems likely though that no one in the campaign bit at his bait of "hey guys i've got the emails." If they had, it would be in the news by now.

That's why we have indictments such as Papadolopous and Flynn for lying. Wait, so he was working with them prior to this but the indictment for lying is legit?

They took it to the secret US court that deals with intelligence, the Fisa court, named after the Foreign Intelligence Surveillance Act. They wanted permission to intercept the electronic records from two Russian banks.

Their first application, in June, was rejected outright by the judge. They returned with a more narrowly drawn order in July and were rejected again. Finally, before a new judge, the order was granted, on 15 October, three weeks before election day.
